As we know, if we delete a folder which is not empty, TC will move all the files one by one into Recycle Bin. So living a funny problem: if we want to recover the entire folder, it will be much work to do.

SO could anyone explain or solve this funny problem?

Try to enable wincmd.ini option VistaDelete. Read more in section 4.b of TC help file.

BTW,
Windows 95 had deleted folders in same way. This allowed to recover particular file from folder.
Windows NT deletes entire folders. This is faster and allows to recover entire folder but dumb MS didn't provide interface allowing to see contents of such folder in recycle bin so it is impossible to recover particular file from deleted folder when you enter recycle bin in Explorer.

Everyone TC user who have this option in default state and who deletes files into recycle bin has such issue. But who treats this as a problem - it's a question. :)
I have a bad practice to delete with Shift so my files go to recycle bin in very rare cases.

No problem here (most of the time deleting with <Shift> ;)).

In case of VistaDelete does not work for you (e.g. because you are using XP), you may try:
Configuration->Options...-> Copy/Delete:
[x] Use Explorer delete method (faster, cannot handle comments)
.
