9.0a x64, Win 10.
Subj happens when I close that dialog with the Close button (in upper right), not Ok or Cancel or Esc. Ok, Cancel and Esc only cause noticeable flicker of the settings dialog (IMO it shouldn't either), while Close button makes the whole TC window flicker.
It also happened once with Edit/View->Associations... dialog.

TC has to refresh the tabs for updated icons or so, sorry.

Errm, that doesn't make sense: I press the Close button - no changes should be made, as well as when I press Esc, but in first case TC flickers, in the other it does not.
Moreover, if I change any tick in the dialog, press Ok, then press Apply - TC does NOT flicker, but does update icons.
Still I believe this to be a low priority anyway)
