You cannot. Try the Synchronize Dirs tool, it allows to copy data keeping the directory structure.
Another method is to make a local copy of the selected files with dir structure (using any too from e.g. this thread), and then upload this copy (containing only the needed files) to the FTP. SyncDirs is faster and simpler, though.
