I know there will be another version of autocomplete, put I post this anyway, maybe it helps.
It is also possible, that this bug was reported already, as it seems too problemous to me, but i could not find anything in the forum, so here it is:

Press F6 on a file. Start the autocomplete with a backslash, there will be all files and folder listed in the current folder. Select a folder, and press backslash again, and press ok. The file will be moved to the folder but it is recreated in the root.

An example:
c:\folder1\file1.txt
c:\folder1\subfolder1\

F6 on file1.txt, \subfolder1 is proposed by the autocomplete, so I write \subfolder1\
the result is:

c:\subfolder1\file1.txt
c:\folder1\
c:\folder1\subfolder1\

Your bug report came after Beta 3 had been finished - see Help - About Total Commander (10. January 2007).

However, I still don't understand your report. You write that you started typing a path with a backslash. This means that the target is the root, so it's no wonder that the file will go to the root. Try typing
.\
to see suggestions for the current dir.

The autocomplete shows the contents of the current dir if typing \, while the copy function interprets \ as the root of the drive. It's a bug in autocomplete function. Only the .\ should show the contents of the current dir.
