You have had plenty of feedback, even from Ghisler himself. So it was not normal behaviour (at least not to me). Especially when only 2 days are between the posts, while Ghisler only responds to the forum twice a week.
Sorry for not replying earlier, I have been trying to get this working for a while now. I think that it works OK now, by storing the last cursor position while a window was active, and using that when it became inactive. I also have to handle things like SetCaretIndex calls, and new lists (where the cursor goes to the first entry).
I'm testing it right now, but find it very confusing because it's less clear which one is the active panel now. I'm trying to make that easier by drawing the inactive focus with a slighly weaker color. I hope that you will give me some input about this feature. Initially it will be disabled by default, but can be enabled via wincmd.ini (InactiveFocus=1) in the upcoming beta 8.

You can have only one active panel at a time because we only work with one panel at a time so that's simple. You simply store the last active panel before TC becomes inactive. When a user gets back to TC and makes it active, they will know that last file they were working with and the last active panel they were last on. As simple as that.
That's not the problem! I mean that it's more difficult for the user to see which panel is the active one and which is the inactive one, since both have a caret/cursor indicator now...
But that's what I'm trying to say is in reality only "one" caret/cursor indicator is required to indicate the last active panel before TC becoming inactive. I hope that makes sense.
When you have TwinKey installed,
When TC is not active (in the foreground): it shows the "inactive" cursor for both panels.
When TC is active: the "inactive" cursor is shown for the inactive panel.
There is also a custom color for the inactive panel (which also allows for a gradient).

2 Suggestions to not use a second cursor at all:
- Use a grey overlay on the inactive panel, and when you have marked files, spare the overlay away from it.
- One can use a bold font to show marked files in a inactive panel.
Christian, I think you may provide an option to select cursor color in inactive panel (e.g. background color by default just like in previous versions, or something middle between background and active cursor color). So user will be able to choose color itself.
When entire TC is inactive, you may still show cursor in active panel using normal cursor color and one in inactive panel using inactive panel cursor color.
Generally, another often requested feature was: Highlighting of the active panel.
If you don't like the possibility to use a percent-scale to make it brighter or darker,
you can decide to use the TC-color-configuration separately for the active and inactive panels.

When using inverted cursor - use non-inverted (normal) cursor for the inactive panel.
When using normal cursor - use dotted cursor for the inactive panel.
