It already calculates MD5 hashes for files in sub-directories.
It tries calculate MD5 hashes for directory, show error:

and then stopped work.

Can TC_SyncWorks calculate MD5 for equal files ?
When I don't hide equal files in left and right - TC_SyncWorks show message

Please do as the message box in your screenshot says. By doing so you'll give me a better chance at investigating this issue.

I guess not. TC_SyncWorks is designed to report and work on differences rather than equalities. Why do you want to use this tool to MD5 equal files? There are easier ways.
