I admit I may be totally off base. Let’s see.
What does GUI have to do with it?
When I need to compare two files, I select the two files by clicking the left mouse button while holding CTRL key down. Then, I go to “Files” – “Compare By Content” menu.
I would call this an interaction with GUI.
Do you know how to compare without executing an internal command?
I select “Compare By Content” menu. I do not execute an internal command myself, let alone pass any parameters; TC does the job for me.

Let’s dive deep into the problem reported.
Assumption: The files to compare are located in the same folder. Thus, they are displayed in the same pane.
A) If you select 2 files and run comparison, you will get what you've asked for.
B) If you select 3+ files for whatever reason, TC will compare the two topmost files from selection. All remaining files in the selection fall into oblivion. Please confirm/deny.
Note: I am not complaining (yet); just describing actual implementation observed - TC 10.00 64bit on Windows 10.
C) Suppose you want to compare two topmost files in the pane and you include the [..] in the selection inadvertently. This can happen, we are human.
In this scenario, “Compare By Content” is still enabled and you can open the “Compare contents” form, however, the left side of the form will be empty. If you hit the “Compare” button, you will get a “Left file not found” warning.
What I believe Damel wanted to ask was a bit of improvement here. A pertinent question arises as to how to handle this situation:
Some would like TC to ignore the [..] mark and compare the two true files without blinking an eye.
Others might prefer to disable further action due to unresolved source data and report a decent error message.
