I check it for my own uploads, but uncheck it e.g. for uploading PhpBB

Me too - phpBB is annoying in that respect.

But with djk's suggestion it would actually be possible to make different FTP "Connections" for the same server, just with or without lower/uppercase conversion. In that way I could decide when I start the FTP session which default I would like to use.

If the option, I suggested before, was added to the FTP Connection definition, it would be checked/unchecked as default just at the start of the transfer. But of course you could still change this option before copying. So it wouldn't change anything for you (and others) but would help much for many people who always send the files the same way for some servers.
