TC don't prompt for the password when I try to delete file(s) from passworded zip-archive. TC simply delete file(s).
The ZIP file is only a container. The container is not password protected. Only the single files are protected by the password. TC behaves just like expected. Also other ZIP software allows to delete password protected files inside a ZIP archive. If you need a password protected container you cannot do this with ZIP.
Perhaps software like TrueCrypt is of interest for you.

This way users without a password can't see any files, so they can't change any files in the archive. Only users knowing the correct password will be able to see the files inside.
Unfortunately TC doesn't recognize RAR files with password protected names (see this thread). So TC can't list the contents of those, only unpack them completely.
In the above thread there is a link to a plugin for that (which I have not tested yet).
Example archive: TOTALCMD_INC2_pw-filenames.rar, used archive password is p.
