Total Commander stores it in wincmd.ini, in [RightHistory] and [LeftHistory] sections. Delete everything you have there to clean it up. If you want to automate this task, I suggest to redirect them to separate file and just delete it.
To redirect them, just write in each

im wondering why there's no option in tc option dialog to do ridiculous simple job like clearing all history entries and why users have to go the effort of manually editing tc config file to enable/disable particular features?? why all those 'hidden' settings cannot just be added in tc option dialog??

the 3 last ones might be considered user settings, but can reveal what files I have on my system, so I redirect them to the history.ini
Then I keep a user.ini with:
[user]
[DirMenu]
[AllResolutions]
[XXXxYYY (8x16)]
And finally a plugins.ini with:
[PackerPlugins]
[FileSystemPlugins]
[ListerPlugins]
[ContentPlugins]
[DisabledPlugins] (non-TC)
But since different users might have very different viewpoints as to what should be considered history items, I think it would be very difficult to make a delete_history command that could satisfy a reasonable amount of users - so I think using the RedirectSection parameter is much more versatile - but admitted - it requires a little more initial work to use it.
