In "To" field of copy progress dialog the extension of zip archive is shown as "zi#"

If you mean the "#" sign, it's not a mistake, TC uses that in some locations for temporary zip files.

It means that Total Commander doesn't pack files to existing zip directly but creates new one.

That's correct! The new zip is built from the old one plus the newly added files. Once the new one is verified, the old is deleted and the new one renamed to the original name. This is done to prevent data loss by a damaged half-finished zip file if packing is aborted in the middle (e.g. by a power loss, crash, whatever).It means that Total Commander doesn't pack files to existing zip directly but creates new one.
