Link become a folder and all target folders are transfered in... So the copy job sometimes ends up in an endless loop.

It is your problem to make correct junctions if you don't want to get endless loops. Especially if file transfer protocol doesn't support reporting about reparse points - in this case there is no way to detect if folder is a reparse point or not. It is not a TC fault.
BTW I made a link to folder in Freebsd and tried to connect to Freebsd's FTP server using TC - it showed me that folder is a link. So TC shows links as links if FTP server reports it.

Looks like your server is outdated and doesn't correctlxy implement the MLSD command. Try to turn off MLSD in the configuration of the connection (Ctrl+F - Edit connection). Unfortunately you loose some TC 7.55 functionality and get where you were with TC 7.50a.
