I had just pressed File/Compare file contents (or something like this, I am using TC localized to French) The comparison results window had not opened when this error dialog appeared. I pressed Continue and TC went on without any obvious problem.
I redid the same operation after, on the same pair of files, which took a strangely long delay, then I got the comparison results window. I did the same operation on another pair of files without any issue. I re-compared the first file and got the results after a normal delay this time.
Both directories are on a network, file names are a little long “upd_HDReeditionCourrier_2010_3T_20101028.SQL”, one of the directories contains 2437 files, the files to be compared are 3408 bytes long.
This was in a mstsc sesssion on a Windows Server 2003 SP1
This made me realize that I hadn’t installed TC’s last version, so I am presently upgrading to 7.55a. TC asked me to report to the author, so here is my report, but I will perfectly understand if it is discarded.

This is a known error which happens when you close the compare tool while it's still preparing the comparison. The error was fixed in TC 7.55.
