This may not be reproduced exactly as described, so, please, make several attempts.
1. Open SyncDirs for the two dirs that have duplicate files. Press Compare.
2. Click on any line, then on the file name in this line (to activate renaming), then on the same line but outside of the file name (to close&cancel renaming).
3. Now click on the line which contains files on both sides (to select this line). After that click on the name of one of these files to activate renaming. And now click the name of the other file in the same line.
4. The first renaming box is closed (which is expected), but the new renaming box for the clicked file appears and immediately disappears.
In 32-bit version this problem is not reproduced, the second renaming box is not closed but remains opened and active.

Actually it's a bug that a second rename box appears at all - clicking outside should just close the rename box. I will fix it.
