I constantly use TC to connect to CE devices via FTP. When I copy a file that is attribed "R" read only it gets converted and removes the "R" attribute. I think this is a Microsoft issue.
I have to manually type "quote site attrib +r <filename>" to set the attribute back to "R" once copied from my PC to the CE device.
Is there a way I can get around this?

No, unfortunately not - there is no standard command to set attributes, what you describe is a specific extension of your server. Since this command may be very different for every server (an not supported at all by most servers), TC cannot send it automatically.

Is there any command to let the "server" remember "R" attribute? If yes then when configuring FTP connections (Ctrl+F, "New connection" OR "Edit") there is a field Send Command. You could add this string in there.
Help says: Send commands:
After connecting, send the specified commands to the FTP server. Multiple commands can be given separated by a semicolon ";".
(By CE - what do you mean Pocket PC with Windows CE? If yes then For Your Information: there is TC for PockedPC or HandheldPC
