I'm not sure if it is a bug or a feature. After described operations 2nd CTRL+DN_ARROW involves the last auto-complete instead of command line history list.
Steps to reproduce:
- press CTRL+DN_ARROW, command line is populated with the latest command, all text selected
- type a starting letter of any existing file, auto-complete fills command line with a file/directory name
- press ESC twice to clear the command line
PROBLEM: from now the 2nd CTRL+DN_ARROW always involves auto-complete history (even when the file does not exist in the current dir).
So far I know only one way how to get rid of it - restart TC.

Unfortunately auto-complete is handled by Windows itself - TC only tells Windows to enable it. Therefore I don't have any influence on it - it can steal hotkeys from TC when the focus is on the command line.
If this bothers you, you can disabled auto-complete in the configuration.
