Changing vertical button bar file

1- Right click empty space on vertical button bar and select Change...
2- Browse for different bar file then close the dialog by pressing OK
3- TC asks "Do you want to make this button bar the new main button bar?" (this question has no meaning here)

Press No, TC changes the button bar but it is not saved for next run
You have to press Yes to save for next run

Yes, its means the main vertical button bar which loads when you start TC! You can switch between multiple vertical bars the same way as you can switch between multiple horizontal bars.

In this case the question must be more specific to vertical bar, something like
"Do you want to make this button bar the new main vertical button bar?"

I think most users will think of the main horizontal bar when reading this question if it is remain as it is.

I suggest to just change the question to "Do you want to make this button bar permanent?"

Well, the idea of "main" is that's the one loaded at start. But your suggestion is good too.

This question confused me too and I was going to report it
"Main" is definitely associated with horizontal bar, not with default/permanent bar.

How about:
"... the default main button bar?"
"... the default vertical button bar?"

or

"... the default horizontal button bar?"
"... the default vertical button bar?"

I would also suggest to make corresponding changes to menu, for example:

MENUITEM "Main Button Bar...", cm_ButtonConfig
MENUITEM "Vertical Button Bar...", cm_ButtonConfig2
