You are right, in this case TC in both panes refreshes properly only the area with size of the smaller pane. You can revert the situation:
- open large file in the left pane and small file in the right pane
- switch panes to vertical view
- make the bottom pane smaller
- select view only differences
- press Ctrl+End
Now there is a problem with the top pane.

I've tested that with several versions, each with clean standard install.
The strange behavior starts with v9.21a (v9.12 + v9.00 was ok)
I've done some ScreenShots (each with RC2):
1) After Ctrl+End, with larger file in the (smaller) upper display
(remaining text not deleted in the bottom display, just cleared up to height of upper display)
2+3) After click into main window and then click in the bottom display of the compare window
(part of the clicked file list appears in the bottom display)
4) After Ctrl+End, with larger file in the (larger) bottom display
(remaining text not deleted in the bottom display,
only a few bottom lines, equal to the height of upper display)
5) After scrolling with the mouse wheel in the bottom display
(remaining lines disappear, but several empty bottom lines instead)
6) After clicking in upper + lower display several times
(destroyed bottom display)
7) After toggle to fullscreen
(destroyed bottom display)
8 ) After scrolling up with destroyed display
(seems to be ok again)
9) After window resizing with the mouse
(destroyed bottom display)

I can confirm the bug too - but only when the sizes of the two panels are different - as pointed out by XuaLee

Thanks, I was finally able to reproduce it! I have sent test versions to 2sky66 and petermad, please test.
Note: There will be unnecessary extra blank lines at the end of the files. It's difficult to get rid of them, so I will keep them for now in TC 9.50. I will try to find a solution later to remove them.
