I don't see the point in an extra warning. Let the user decide for himself using the options: stop, continue or ask.
I am thinking of situations, where you turn it on and for example restart TC or the computer. What about to show a tooltip (message auto off ) for 1-2 second with the warning: "Synchronization was disabled. This is all good, of course, but I ask you to return to the request for non-disconnected synchronization discussed here. You suggested a questioning dialogue, I suggested a more flexible option.
