TC will select files in both panels based on date and/or size. Files which exist only on one side will also be selected. If there are no differences, TC will show a message that says exactly that.

If in doubt check TC's status bar. The number of selected files is shown there, and that's the only hint when the files are outside (above and/or below) the visible area.

There's one more aspect to this: When the selection on both sides is the same before and after calling "compare directories" seemingly "nothing" will happen.

Enter both directories and then start directory compare. You can't Just select them.

Maybe this is the reason why it is not working.

"Mark - Compare Directories" does not support selections, but selects all files at one panel which are:
  • missing on the other panel
  • existing on the other panel, but are older
Use "Commands - Synchronize Dirs" if you want to compare selected directories

Compares the contents of the source and destination directory. Newer files are selected. Files missing in one directory are also selected in the other. Only newer files are marked, not all differing files. This behavior is similar to a popular Commander for DOS.
