Did you put ExpertMode under the [Packer] section? You may also need to set UnZIPOverwrite=1 to directly overwrite when unpacking.

This is usually a working behaviour you should get used to if you are not familiar with 2-panel file managers. In contrast with Explorer, here is more productive to set up source and target locations over the panels before an action. While with Explorer you perform an action and start looking for the target location.
You will get used to it! Try to master the Directory Hotlist feature (Ctrl+D) and everything will become much easier for you ( http://www.totalcmd.net/plugring/Mastering_HotList_Doc.html ).

In addition to pdavit's explanation - TC unpacks the packed file to a temporary folder from where it runs the file. When the program finishes, it is automatically deleted by TC. Now, if you happen to exit TC before the program finishes then the program doesn't get deleted upon exiting, so it stays in the temporary folder. Since my last post, I had to use unRaR feature, in this process TC asked me that executing a RARed file needed an external utitlity. So I chose WinRAR. Now it opens within TC, executes within TC and also I am able toextract by right clicking on the RARed file the WinRAR way. So it is very easy now TC incorporates WinRAR it is good,
Previously with extracting and the CD Tree I guess the left pane should point to My Computer drive so all drives are listed and then one can expand everything from there.
I am going to read that document, may be it will make CD Tree more useful.

For example: the directory for Program files would be like this right
cd C:\Program Files & cm_CreateShortcut Ctrl+D+P
But this does not create the shortcut.
Press [Crtl]+[D], then [A] for Add current dir. Then youll be asked for a name of the shortcut in the list, and okay.
Next time you press [Crtl]+[D] there will be an entry with your selected name taht leads to this folder.

So, in your case you can have:
Command: cd C:\Program Files
Name of command in Directory Hotlist: C:\&Program Files (notice now that when you call Directory Hotlist P is underlined)
Now, you can Ctr+D+P to go directly into your Program Files folder.
