I would like to merge a couple of directories on the semantic level, meaning that it would be great that TC displayed a directory as a virtual folder while the dir actually consists of a 1 or more other dirs.

This can be done using junctions! There is a nice addon from Flint avilable for creating these:

Also search the forum for "temporary panels", there have been several discussions about it.
TC 7 has a few enhancements for the file system interface and temporary plugins can make advantage of them, for example packer support.
I recommend trying these two already available plugins:

But, I prefer the first one because it doesn't have that stupid "do you want to delete" message box which is very dangerous (and annoying anyway).
