I don't really know if it is a bug, but when I use Multi-Rename Tool (CTRL+M) and close it (with button Close or key Esc) TC becomes to be inactive window. So when I have more applications started, TC moves to background.

Nope, I think this issue is being caused by Your OS, not by TC itself...

Very often some e-mail clients running on the background are forcing their window in active position (it happens while connection is being established) - in My case Lotus Notes 7.x causes similar symptom...
