When you compare directories you get a list containing a row for each file (with a select symbol that you can unselect). You have also a row above a list of files which represents the directory containing the list of files below it. This parent directory row does not contain a select option. You may only select the files below it, individually.
It would be an improvement to be able to select or unselect a whole directory, in this way making it unnecessary to click on each individual file to unselect or select all the files of the directory. This selection/unselection should work over the whole directory tree below it. Thus unselecting a directory would unselect all files of that directory and all subdirectories of that directory (thus recursivelly all files of that sub-directory etc)
I use Synchronize a lot, but mis this option for complex situations. Having to unselect each file individually in a complex file tree is very frustrating.

You can use RMB or Menu key (between right Win and Ctrl) to get what you want already.
I admit that checkbox could be useful too.
