Idea: Bookmarking folder pairs
TC already has a great bookmark feature.
Since there are two windows side by side which serve the purpose to copy/move files from one window to the other I wonder if it would be a good idea having a way to bookmark folder pairs (setting different locations for the left and the right window and save that into one bookmark).

bookmarkpair1: folder9 <--> folder 1
bookmarkpair2: folder3 <--> folder 74
I saw this kind of bookmarking in WinSCP (SFTP, SCP and FTP client for Windows) and found this to be very helpful.

Indeed this is currently only supported by the Windows version. I will add it to my wish list.

You can even get this to the Desktop (Android launcher) with a little trick:
1. Create a new bookmark inside of TC, and check the option to show it in the home folder.
2. Long tap on the bookmark in the home folder
3. Choose to create a link on the Desktop (Android launcher)
4. Now you can delete the internal bookmark if you want

What exactly did you try? I tried to reproduce what you write, but I have no problems to add a new bookmark this way:
1. Go to a folder
2. Tap on the bookmarks icon
3. Tap on "Add bookmark"
4. Choose the details
5. Tapp on "Add new bookmark"

The problem occurs when you want to add a bookmark pair while there's already a single bookmark targeting one of the folders.
In this case the existing single bookmark is pre-selected and instead of adding the bookmark pair (like the button text says) the existing single bookmark is changed.
This can only be avoided by first selecting the home folder but this way I can't control which folder is assigned to the left and the right panels.

Ah, I see what you mean. Have you tried to change the name of the bookmark before saving it?
